Pokémon Puzzle Challenge, entitled Pokémon no Panepon (ポケモンでパネポン?) in Japan, is a video game for the Game Boy Color. It was based on the game Panel de Pon, only with characters from the Pokémon franchise. The characters in Pokémon Puzzle Challenge were based on those in the Gold and Silver games, while those in Pokémon Puzzle League, its Nintendo 64 equivalent, were based more on the anime characters. This game is known to be rare as not many bothered to buy it. However, the game is also focused around beating the Johto leaders in a puzzle challenge in Johto region. The game play mode is divided into 1 Player, 2 Player and Training.
Unlike its counterparts on other platforms, Puzzle Challenge is played on a 6x9 grid instead of 6x12. This is the result of keeping the same 16x16 tiles used in other versions despite the Game Boy Color's 144-line screen. Game Boy versions of Tetris Attack and Panel de Pon also used a 6x9 field for the same reason.
[edit] Single Player Mode
Single Player Mode features:
- Marathon - The game continues until some blocks hit the top. Try to earn all the endings. You may select the difficulty, the speed the field rises at, and the Pokémon to use. Easy uses five kinds of basic tiles, but Normal and Hard add the dark blue triangle piece found in all games but Planet Puzzle League.
- Challenge - Battle Gym Leaders. Play a simulated VS. mode against your opponents. Combos, chains, and Surprise (!) blocks wear away at your opponent's health bar, roughly simulating an actual player of some skill. You play as the Pokémon Gold and Silver male protagonist defeating Johto Gym Leaders and, on Normal and higher, the Johto Elite Four. Lance, the Champion, is faced as your final opponent on Hard and greater difficulties. Here is a list of all Gym Leaders and Elite Four opponents in Puzzle Challenge:

- Bugsy and his Kakuna
- Whitney and her Clefairy
- Morty and his Gastly
- Jasmine and her Steelix (she has been mistaken with the 5th Gym Leader, but she is the 6th - Chuck is the 5th Leader)
- Chuck and his Primeape
- Pryce and his Seel
- Clair and her Dragonair
- Elite Four 1st Will and his Jynx
- Elite Four 2nd Koga and his Crobat
- Elite Four 3rd Bruno and his Hitmontop
- Elite Four 4th Karen and her Murkrow
- Champion Lance and his Dragonite.
- Time Zone - Try to get a high score in a limited amount of time. Get chains and combos for max points.
- Line Clear - Clear all stages. There are 6 rounds, each with 5 stages (including a Bonus Stage). After beating all 30 stages, a battle awaits. This mode also features Johto Gym Leaders.
- Puzzles - Divided in rounds and stages, the goal is to clear the block setup in a limited amount of moves (usually 1 to 5).
- Garbage - Same as Marathon, with two differences: Most obviously, Garbage Blocks of varying sizes fall down randomly from the top. The number and type of Garbage Blocks depends on the Garbage Level (which constantly rises). Also, the scroll speed never changes, probably because the Garbage Blocks present enough of a challenge to the player.

Like others in the Puzzle League series, Pokémon Puzzle Challenge has several unlockable extras revealed as you accomplish tasks in the game.
- Super Hard is added to Challenge mode via a special button combination revealed at the completion of Hard mode.
- Intense is added to Challenge mode via a special button combination revealed at the completion of Super Hard mode.
- Blistering Speed may be used in Marathon via a special button combination.
- Portraits of the eight gym leaders of Johto are unlocked after you complete their corresponding stages in Puzzle mode.
- Bellossom, Pikachu, Sentret, Togepi, Marill, and Pichu are unlocked from within Challenge mode by completing certain tasks while playing. If a new task is done, you will be challenged by a trainer who uses one of these special Pokémon. Beat them to unlock their Pokémon for use at any time.
- Igglybuff, Elekid, Cleffa, and Magby are only usable in Marathon mode. They begin as eggs who cannot be used, but they "hatch" and become playable over time.
