- Shinobu is the star of the series she is a 16-year-old ninja. She is kind, hardworking, and dedicated, but naive and somewhat clumsy with complex tasks. She is usually charged with taking care of her dojo because everyone else is too lazy. She usually wears a purple and pink ninja outfit, but sometimes wears other costumes. Her ambiguous relationship with Kaede ranges from admiration and idolization to romantic interest, causing speculation about a lesbian relationship. Despite the influence of Onsokumaru, she remains fairly innocent, although some of her dreams and fantasies suggest otherwise. The smiling face on her headband reflects her emotions.
Kaede Shiranui

- A blonde schoolgirl about Shinobu's age. She is the most sensible character of the series and thus usually the most put-upon. However, she does not allow herself to be tormented and usually puts annoying people in their place.
- Kaede often "breaks the fourth wall" to, represent the viewer as the new person into the world of Shinobu and the ninja. As a consequence she is the most aware that she is in an anime, frequently remarking, "What was that scene about??" and in the first episode saying, "It's only episode 1, I don't want to die yet!" She is often seen making remarks about Onsokumaru and the male ninja, such as "That does not make sense." and "You are talking rubbish again!".
Onsokumaru

- A shape-changing creature, his name (roughly, "sonic ball") is fairly descriptive. He is usually depicted as a round, yellow sphere with a face, variably with wings or arms, deep voice, and a loud temperament. Often, when getting emotional, he will transform into an extremely muscular full human body. In spite of being such a bizarre creature, he is for some reason the leader of Shinobu's ninja clan. Onsokumaru is perverted, lecherous, messy, loud, a cheat, and greedy. He imagines softcore-pornographic fantasies about Shinobu and Kaede, either for his own personal pleasure or to enthrall or persuade the male ninja into helping him. On the other hand, he is often friendly, and has a silly playful side.

- Shinobu's little sister who has chosen the field of "magical summoning" rather than ninjutsu. She dislikes Onsokumaru (a mutual feeling) and believes that her elder sister should switch fields and become a magical summoner like herself. Though just ten years old, she is something of a prodigy and is skilled enough to consistently defeat Onsokumaru when he gets on her nerves. In one episode, Onsokumaru was stuck on her dress and took her flying. This softened Miyabi's feelings towards him.
Sasuke

- Sasuke is the Class President of the Ninja Academy. Sasuke is some times easy to spot, but he is one of the dozens of faceless male ninja in the series. These male ninja are seen in different outfits, but never without their masks. Onsokumaru and Shinobu seem able to tell them apart. They share many of Onsokumaru's traits, although they are more kind hearted and conscientious, attempting to act noble and wise. They have a tendency to act with a 'hive mind', but are easily distracted and get little done.He and the some of the other male ninja form the "Miyabi Fan Club".

- A crocodile who once attempted to eat Onsokumaru, but was then domesticated by the male ninja and later became part of the clan. When Sasuke awakes from his dream, Devil is shown sitting between other ninja in a ninja outfit, warning them that they'll be late for school. He can talk, draw, and behave somewhat like the male ninja.

- The leader of a female ninja clan in the mountains, who has met Onsokumaru in the past. Onsokumaru says that she is "a wind that passed over (his) body". Towards the end of her debut episode, it is established that she cannot stand weak men, including the Sasuke ninja.

- They are a fairly normal middle-class couple who do not seem at all taken aback by the strange goings-on in their daughter's life. They have an annoying (to Kaede) tendency to dote on Shinobu and ignore their own daughter. They also seem oblivious to Kaede's gender, and tell Shinobu that 'they always wanted a daughter'. Only Kaede's mother is named.
