We are introduced to the land of Avalon] a magical land run by the power of Enchanted Jewels. Princess Gwenevere is about to follow in the footsteps of her friends Tamara and Fallon as a Jewel Rider and will receive the Sun Stone in the traditional Friendship Ring ceremony. She is assured by her friends and her mentor, the wise wizard Merlin, that she will find the "special friend", a suitable companion to share the power of her Sun Stone with.
However, Lady Kale, jealous sister of good Queen Anya, has the other plans. Kale discovers the ancient Dark Stone jewel and tunes it to herself, gaining powerful evil powers. Using them, she attacks and captures Merlin. After he stands again the sorceress, she uses the Dark Stone to viciously blast him into the Wild Magic. Kale captured the Crown Jewels of the kingdom, which would give her power over all the lands of Avalon, but needs the key to open the Jewel Box containing them. A unicorn called Sunstar tries to save the key from the her and a chase ensues.
Kale soon captures Sunstar, Gwen hears Sunstar's cries and rushes to the rescue, a battle between the Jewel Riders and Kale ensues, the rescue ends in failure, but are unable to defeat her or save Sunstar, and are themselves only saved by the self-sacrifice of Archie, the Merlin's owl. Tryumphant Kale flies off with the Crown Jewels and Sunstar.

Lady Kale demands the key for the box containing magical Crown Jewels of Avalon in exchange for Sunstar, the unicorn she holds hostage. Gwenevere and the Jewel Riders travel through the Travel Trees to confront Kale in in the newly-created dark Thornwoods. The Riders find Kale sitting on the throne in her castle. After the exchange, Kale gets the key and opens the Jewel Box, but Melin appears to save the kingdom as he makes the Crown Jewels scatter far and wide across Avalon. Sunstone is freed and the friends escape Kale's castle. The witch tries to follow them but her own dragon falls on top of her.
Gwen completes her inauguration into the Friendship Ring, with Sunstar as her chosen partner and friend, and becomes a Jewel Rider, entrusted with the recovery of the Crown Jewels and the safety of Avalon.

The Wild Magic in the kingdom has made it dangerous to ride the Travel Trees. Gwenevere and her flying unicorn, Sunstar, become lost while searching for the Crown Jewel of the Northwoods. The other Jewel Riders rush to find her and discover that Lady Kale has stolen the Jewel and uses it for evil.

Tamara is given a beautiful magical harp at a festival. However, when she plays it, the harp keeps sucking her consciousness and she hears the voice of the Rainbow Jewel, which was shattered into seven pieces when the Crown Jewels were scattered, asking for her help. To make things worse, Lady Kale, who also has designs on the Rainbow Jewel, show ups and steals the harp. When she plays it, she creates some dangerous wild magic of her own. Kale sends tornadoes causing chaos and destruction, hoping it will delay the Riders long enough for her to seize the Jewel. The Riders, however, deal with the disaster quickly.
On Gwenevere and Fallon's quest to save Tamara from going into these weird trances, they are led directly to the location of the Crown Jewel of the Rainbow and must piece it back together to save both Tamara and Rainbow Falls. Tamara leads the others to Rainbow Falls where she can restore the jewel. Kale also goes there, but the Travel Trees delay her for long enough, and the power of Rainbow Jewel causes the waterfall to crash her dragon and then the water sweeps them away.

They escape, but get scattered in the process. Kale's dweasels find the jewel, along with a magical genie who confuses them for Great Wizards. Gwen and Drake must make their way through the caves in order to get the jewel back.

Drake and The Pack are taken changed into frogs and lizards and prisoner by a greedy troll, when the Jewel Riders trace the next Crown Jewel to a mist-filled swamp. Jewel Riders must first pass his tests, before he turns the boys back - and lets them have the Crown Jewel he's been using to enchant his land. Murray falls in love with Tamara and she tries to use his friendship toward her to convince him that what he is doing is wrong.

Faery Princess Wisp finds a portal at the top of a rainbow; she flies into it and finds herself in Avalon where she encounters the Jewel Riders. Turns out one of King Oberon's sheep swallowed the Desert Star Crown Jewel, which was what opened the portal in the first place. Having no record of Faeryland, the Riders must use their own navigational skills to help Wisp get back home. They find the portal back to Faeryland, but unfortunately, Lady Kale gets there first.
The evil Princess of Avalon invades Faeryland and decides this is the new perfect kingdom for her to rule as she's much taller and more powerful than the fairies. The witch demands that she become Queen of Fairyland and attempts to destroy King Oberon, but finds out her magic does not quite work in the normal way. The Jewel Riders too must first understand the way the magic in Faeryland works before they are able to save the land. Tamara recovers the jewel from the sheep and after Gwenevere and Fallon defeat Lady Kale, Gwen returns the jewel to the Jewel Box.
Oberon learns that humans can actually be good and forms a peace agreement when Queen Anya, allowing her to add Faeryland to Avalon's maps and uniting the two lands in peace. At the end, Princess Wisp allows the Jewel Riders to keep one of the sheep from Faeryland.

Gwenevere, Fallon and Tamara must outwit Lady Kale and a band of outlaws as the Jewel Riders escort a trading caravan across the Badlands to a coronation at Castle Greenwood. The Riders are traveling with a caravan through the Badlands - a land of canyons perfect for the ambushes. In the caravan are Fallon's parents she hasn't seen for a long time, who disapprove of her being a Jewel Rider. They would have much preferred for Fallon to have become a Craft Master like them. Fallon proves to her parents that she is very good at being a Jewel Rider and that her parents should accept her for who she is.
However, when Lady Kale attacks and capture Gwen and Sunstar, Fallon gets a chance to prove herself.

A "prismfox" has arrived in Avalon, at Heartland Farms. Tamara's parents call the Jewel Riders to help the prismfox get back home. Lady Kale has heard the news too, and wants the prismfox as one of her magical animals. Using bagpipes, she plays a magic song that lures all the animals from Heartland Farms, only to find out it's really just Kit the baby prismfox.
Tamara and friends engage with Kale in a magical music fight to bring them back. Together with their animal friends they form a pop music band, while Kale and her animals for a gothic music band, with Kale playing a dragon-powered pipe organ and dweasels playing electric guitars. Kale recaptures the Kit, but the distressed prismfox creates a vortex of Wild Magic, dumping Kale inside an empty tree.

In perhaps the most confusing episode in the entire series, one can hardly tell what is real, and what is a dream. Gwen runs off into the Dreamfields of the Great Plains when she becomes bored with her date to a nearby party. In the Dreamfields, there is a Crown Jewel releasing dream magic. Gwen becomes caught in a battle of dreams with Kale who is also trying to find the Crown Jewel.
When Kale and Gwen compete for the Dreamfields Jewel in each other's shared dream, both princesses of Avalon swap their roles for a while, as Lady Kale becomes a good queen, defending the throne from now evil Gwenevere. In a wild dream, Kale switches Gwen's Sun Stone with her Dark Stone and Gwen must rely on her friends to help her fight the nightmares of the Dark Stone.

As the Jewel Riders find the last jewel and complete the magic of Merlin's Jewel Box, Lady Kale disguises herself as Queen Anya and sneaks into the Crystal Palace. There, she storms the Jewel Keep and takes over all the magic jewels. Using other Enchanted Jewels found in the Keep, Kale freezes first the king a nd queen and the Pack and then all of New Camelot. She then taps the Dark Stone's energies into the main core of the structure, and thus constructs a dangerous device that releases anti-magic.
Meanhwile, the Jewel Riders on their journey learn about the 1000-year old conspiracy of Morgana, a legendary evil sorceress. When the Jewel Riders find the seventh Crown Jewel, Kale magically transports the Jewel to the Jewel Keep and into her hands. When the Riders return to Avalon, they're stunned by the land cast in darkness. In the palace they find the powerful Kale floating over the kingdom's throne. Kale uses the anti-magic to destroy the magic of the Enchanted Jewels worn by the Jewel Riders and the Riders are helpless to stop her from seemingly completely taking over Avalon.

After evil Lady Kale takes over the Crystal Palace and uses its power to suck up all the magic in the Jewel Riders' Enchanted Jewels, they decide to gather around the Friendship Ring to recover their powers. As they remember all the adventures they had together and how they always stood by each other and loved each other unconditionally, their powers return to them. With their jewels recharged, the girls must then enter the wild magic and find Merlin. In a meantime, the self-proclaimed Queen prepares to seek out Merlin too, destroy him once and for all, and claim all of the Avalon's magic.
Led by their friend, Kit the Prism Fox, and special creatures called magic gliders, the Jewel Riders find Merlin in the Wild Magic. Merlin reveals that the Crystal Palace, itself, is an Enchanted Jewel with great powers of goodness. The Jewel Riders must release the magic of the Crystal Palace to save Avalon. But Kale has tracked them down. She opens up a portal and sends a blast of her power at him, which he uses to free himself. He summons Kale to fight her and buy some time for the girls. In the ensuing struggle between Merlin and Kale over the key to the Crown Jewel Box, the key turns back into Merlin's staff. While Merlin holds Kale in the Wild Magic, the girls use Merlin's Jewel box to release the magic of the Crystal Palace and save Avalon.
The Jewel Riders return to the now-vacant Jewel Keep to try to stop the evil sorceress one last time. There, they open the box containing all the jewels they retrieved through the series. Soon triumphant Kale returns with the captured Merlin's staff (his jewel) and is using both its power and her Dark Stone, breaking their Friendship Circle. However, when she attempts to make herself all-powerful, the power Crown Jewels traps her and evaporates her body into the Wild Magic.
After Kale is destroyed, Jewel Riders return Avalon to its beautiful natural state and unfreeze King Jared, Queen Anya, and the Pack. But Merlin has sacrificed his magic staff that holds his jewel to throw Kale into the wild magic and without this jewel, he cannot return home. However, he tells the riders that the Crown Jewels are now tuned to them so they have more power than ever before, and they decide that as friends, they will continue their quest to return him to Avalon.

Morgana the Sorceress finds her Dark Stone, but realizes that she can't control it because it has been tuned to Kale. Morgana makes a deal with Kale to work with her against the Jewel Riders. The Sorceress wants Kale to retrieve very powerful Jewels called Wizard Jewels. The Jewel Riders learn about the newly enhanced magic of their Enchanted Jewels and of a new quest to retrieve the special Wizard Jewels that can give Merlin back his magical powers and return him home.

Tamara hears a voice calling to her Heart Stone, so the Jewel Riders request the aid of the Gliders, who give them glider wings to help them ride the Wild Magic. Tamara finds a frightened unicorn, who later is revealed to be a pinked striped zebracorn who rescues Tamara from a spider monster. Though it takes some time before Tamara can convince the zebracorn she's a friend, they soon become close and Tamara names it Shadowsong. When Tamara thinks Shadowsong has died, her Heartstone breaks in half, but it quickly reforms into two separate jewels; one of them becomes bonded to Shadowsong, making him Tamara's one special friend.

After tracking a magical signal to Gardenia, a garden filled with shrubbery that comes to life as crystal animals, the Jewel Riders meet the elf Chance, who claims to be the one of the great Wizards from Avalon's past. He fools the Jewel Riders into thinking he is capable of great magic. Chance has the ability to sculpt magical topiary animals that transform into crystal creatures. The Jewel Riders become trapped within a garden maze, and Archie is accidentally reduced to a crystal form. On their journey through the wizard's lair, they face a crystal dinosaur-like beast in the Sand Sea and large crystal bats.
It is eventually discovered that Chance is really only an apprentice to the long-gone wizard Mallory. The Riders convince the little fellow to help them retrieve a powerful Wizard Jewel from a dangerous place called the Sorcerer's Playground before Kale and Morgana can get it. The group reaches the Wizard's Playground, where they face off against Kale and Morgana for control of the Garden Stone. The fight is won thanks to Mallory, who creates a crystal dragon.

While sailing in search of another magical signal, the Jewel Riders blast a hole through the Border Mists and Cleo gets knocked off board. Tamara jumps in after her and meets Gilly, a young merman who has turned Cleo into a "Sea-Unicorn" to save her using his magic pearl. They are attacked by Grunge, a sea-monster who guards the Wizard Jewel, and in the confusion, Tamara and Gilly exchange jewels. Tamara becomes a mermaid while Gilly becomes a boy. With the help of Gwenevere, Fallon, and a remorseful Gilly, they get the Wizard Jewel of the Sea, which cures Grunge of his spiteful attitude and allows Gilly to harvest the magical pearls - the source of Merfolk magic.

While searching for wondrous Faery Wraiths in the Forest of Arden, Princess Gwenevere finds romance and magic with a strange young man named Ian. Hearing Gwen's cry for help, Ian rescues the Princess out of a marsh mire. Gwenevere becomes enchanted by handsome Ian who refers to her as "Golden Flower." However, it is later revealed that Ian is actually a werewolf who is using the power of a Wizard Jewel to look human so that the Princess will like him. The jewel has enabled him to transform from a beast to a human boy. Now that he has met Gwen, he is worried that if he gives the jewel away, he may remain a beast forever and lose Gwenevere's love.
Soon, Kale and her mercenaries capture Ian and he receives a tempting offer from Morgana, promising him to turn him into a human. He must decide what to do because Kale and Morgana have offered him the chance to become human forever, if he gives them the magic jewel. But when he find out he was used to enable them to capture Gweneverem Ian discovers that it doesn't matter what he looks like as long as he has a good heart. He turns into a werewolf and rescues her, scaring off the witches.
When Ian sacrifices the jewel to save Gwen, she convinces the beast/boy that no matter what shape he takes, she will always be his friend. Gwenevere vows to return once a year to dance with Ian and witness the wraiths.

When the Sierra, the Queen of the Unicorns vanishes into the Wild Magic after thwarting Morgana's efforts to retrieve a Wizard Jewel, Moondance must return to her home valley and undergo a series of trials to prove herself worthy of becoming the ruler of her race. There, Moondance finds out her mother is kidnapped by Morgana in her greed to obtain the Unicorn Wizard Jewel. Fallon's close bond with Moondance helps her to rescue Queen Sierra and obtain the Unicorn Jewel for the side of righteousness.

It's high fashion and high-jinx as the annual charity fashion show opens at the Crystal Palace fair grounds. In addition, it's Queen Anya's birthday and King Jared wants to surprise her with a new dress. When he assigns Gwen and Sunstar to handle the "secret mission", the Princess manages to get Fallon, Moondance, Tamara and Tamara's baby animals involved in a comedy of errors as each girl and animal tries their best to complete the mission.
During the course of the First Annual Crystal Palace Fashion Show, Lady Kale sneaks into the show under the alias Madame Lapin. Inside, she uses a magic-powered spinning wheel to create the new fashions for Gwenevere, too magical for Gwen to resist. When Gwen puts the dress on, she falls under an enchantment spell, and must obey Kale and Morgana. Meanwhile, a series of actions involving Fallon, Archie, and the babies are undertaken to try and get a dress of Queen Anya's in order to have a patter for Grand Designer Antonio to make a dress for the Queen as a gift from Jared.
Soon, Gwen falls under Kale and Morgana's influence and leads her evil aunt into the Jewel Keep, where the magical jewels are kept. There, the villainesses find out that the Jewel Riders are mapping the Wild Magic. Kale makes Gwen attack her own friends. Eventually, Lady Kale swordfights Drake and Fallon in a series of duels to get out of the Palace, and Gwen is cured just in time to save Drake from a cut-down chandelier. Outside, Kale waits for a dragon outlift, but an accident by the dweasels makes her roll into a fireworks storage and get forcibly evicted from New Camelot by the resulting explosion.

This episode has been aired under the title Spirit of Avalon in other countries.
Determined not to allow the darker prophecy of the Fortune Telling Jewel to be fulfilled, Gwen and the Jewel Riders seek out the wisdom of the Lady of the Lake. Meanwhile, Morgana and Lady Kale set off to defeat their enemies once and for all. Through torture, they force the Grand Travel Tree to get to the center of Avalon. There, Morgana prepares to take over all the magic energies. The Jewel Riders must create a new staff for Merlin so that he can return to Avalon because when the jewel on his old staff broke at the end of the first season, it was rendered useless. However, Morgana and Kale ambush them and their magic attack turns Tamara and Fallon to stone.
Thanks to their self-sacrifice, Gwenevere manages to flee on Sunstar. She visits the Lady of the Lake and seeks out her aid. The Lady gives Gwenevere a new staff for Merlin, but it doesn't yet have a jewel on it. Kale arrives to Gwen demanding it and threatening to destroy her. Gwenevere for the last time tries to reason with her evil aunt and then once again manages escape, with the help of arriving Ian (Prince of the Forest). Together, they flee back to the Center of Avalon. Using the power of the Wizard Jewels they defeat Lady Kale (by turning her and Grimm the dragon to stone), and save Gwen's friends from being stonecast. Suddenly, Morgana shows up to steal all the Wizard Jewels.
