With the same thing on all boxes at the bottom:

This box is still too big in the bottom portion. I don't understand why.

Arghhhhh..... I'm trying to re-do the "cheatsheet" that I use, and put it in a "folder" like this, but no matter what I do, I can't get the left side to not bump up against the box, once I transclude any other page into it. ~*Sigh*~

That's because image:pix.gif is merely a transparent placeholder, that serves to adjust the height of the color bar automatically, when using this format as a template. However, since we've retouched the syntax so heavily, it works in an entirely different fashion here. That's basically, the more you fill the box, the shorter the color bar will get, until the height limit you've set in pixels. The thing is, when working with two boxes in the same vertical alignment, one will always be fuller than the other. Result? Horribly high color bar.

Solution? Play with the size of image:pix.gif! I personally like a smaller color bar at the bottom, but you can test at will. Naturally, boxes with less text wil require a smaller size for the image, as in this example.
