Been a while since I last saw Animatrix, but is this really what happened? I remember she used some type of gun to remove that bug thing from him, and i recall she voiced regret over being unable to divulge the truth to him. I don't know, i guess I'll have to rewatch it. Dessydes ---

Yes, she shot him. He was beginning to convert into an agent, so she shot him to prevent it, unfortunately preventing him from escaping the Matrix.
